midx-write: pass down repository to `write_midx_file[_only]`

In a previous commit, we passed the repository field to all subcommands in the `builtin/` directory. Utilize this to pass the repository field down to the `write_midx_file[_only]` functions to remove the usage of `the_repository` global variables. packfile: pass down repository to `for_each_packed_object`

The function `for_each_packed_object` currently relies on the global variable `the_repository`. To eliminate global variable usage in `packfile.c`, we should progressively shift the dependency on the_repository to higher layers. builtin/repack: fix leaking configuration

When repacking, we assemble git-pack-objects(1) arguments both for the "normal" pack and for the cruft pack. This configuration gets populated with a bunch of `OPT_PASSTHRU` options that we end up passing to the child process. These options are allocated, but never free'd.
